I had an elbowstand pain a while ago. While in the elbowstand against the pole I was arching my back further and got a pop followed by pain between my neck and my shoulder blade. I was not balancing on my head at all but my chin was tucked to my neck. I suspect the bad positioning of my head caused it. The pain subsided more and more everyday until it was gone (about a week)

Maybe someone else can offer more useful insight but in the mean time you can check that your elbowstand positioning is correct. Also Aerial Amy has a post and vid in her blog about positioning:

I have a few lessons on proper placement for elbowstands as well.
